using different brand of string on base strings than tying strings on alphas

I have a lot of different brands of string that I don't care for, and I don't want to waste it, and I'm not sure if I can use it as base strings if I'm using a different brand for the string I'm making the knots with

Of course you can! As long as the strings aren't a completely different thickness (like sewing thread or something) you can definitely use a different brand for the base strings than for the leading strings. A lot of people, myself included, actually buy crochet thread for this exact purpose since you get a lot of it for a pretty low price compared to embroidery thread.
