When I do my alphas I find that my knots that are color changing (when they have the other color in them) are really skinny and don’t look like my other knots

for that i'd definitely say trying to work on knot tension (how tight or loose you tie the knots). Since the problem is that they are smaller trying to loosen up the knots with that string will surely help

Possibly try when switching into another color to make sure you are bringing your new colo up and above the last color you were using then hold both strands when tying your first not then tie your second knot and try to adjust it so that it is the same size as your other knots

In my experience, it really helps to practice tension. It kind of sounds like it might be helpful for you to experiment with the angle you are pulling the new string at when you tie the knot.
