So I was wondering, how do you make the patterns that are sideways for the pattern on a dowel so it looks like it’s facing the correct way?? An ex would be pattern number 33967, the whale

You need to knot it based on the grid only and not based on the knotting instruction below. For the knotting instruction below, the least amount of base strings gets picked automatically, which is not always what makes sense for the pattern.
