@Galaxy_Gal when making an alpha pattern in the h´generator there are different "pages" of the generator.
In the first one ("alpha") you can pick the colours you want to use. Underneath in the field "knots" you see what knots have which letter (- equals A, the rest of the letters are just like usual). So if you change colour A all the - knots will change to colour A once you click "save".
On the second page "draw alpha" you are not working with the letters. You can draw individual knots or fill in areas with a certain colour. If you want to add a new colour you put it in "using color". Once you used that colour it will appear in "colours used". If you go back to "alpha" (make sure to click "save"first or all changes will be lost) the generator automatically assigns letters to each colour.
